In Game settings you can turn off coaches, set scouting to 100%, limit Talent Change Randomness and otherwise adjust the game to fit your needs. The developers built a game for many people to play the game many ways to meet their individual preferences.
Also, #1 overall picks are not sure things in baseball. Let Google Gemini break it down: Since the inception of the MLB draft in 1965, the #1 overall pick has not guaranteed a superstar, with roughly 40-50% performing as high-end starters or stars, while the remaining 50% are categorized as average, role players, or total busts. Only a small fraction (e.g., Chipper Jones, Ken Griffey Jr.) have achieved Hall of Fame status. Stars/Elite (Approx. 20-30%): Players who become perennial All-Stars, MVPs, or top-tier pitchers (e.g., Ken Griffey Jr., Chipper Jones, Gerrit Cole, Stephen Strasburg). Average/Solid Starters (Approx. 30-40%): Players who have respectable, long-term careers as consistent starters but are not elite (e.g., Adrian Gonzalez, Justin Upton). Busts/Underperformers (Approx. 30-40%): Players who fail to reach their potential, struggle with injuries, or never establish themselves in the major leagues (e.g., Matt Bush, Tim Beckham). No GM "controls" the outcome of the season or the games or the talent maturation of ballplayers. If there were, the Dodgers would have hired him by now. Your laments could just as easily be spoken by a real MLB GM. If you want the game to be easier and more predictable, just adjust the settings to make it so imo.
