Minor League not following majors

I have a pro/rel league, 6 leagues, 10 teams per league. Obviously these leagues will change every season. Is there a way to have a minor league level (I only want one) that does not follow the majors right off the bat? I want the minors to be regional leagues that never move (also 6 leagues x 10 teams), but it only seems that I can create minors based on the current major league structure.

So you want to start with unaffiliated independent leagues and turn them into minor league affiliates at a later date? If so this shouldn't be a problem.

I don't understand what you're saying in the last part about the structure.

Meaning, each "major" league (the six top level leagues involved in pro/rel) will not have the same organizations in the minor leagues.

So, major leagues are like this:
League 1
NY
Bos
LA
Chi

League 2
Phi
Dal
Chi
Atl

League 3
StL
SF
Hou
Det

Those three are all major leagues involved in promotion/relegation. But I want their minor league teams to be in leagues that are regional, so the AAA level might look like:

AAA League 1
StL's AAA Team
Chi's AAA Team
Hou's AAA Team
Dal's AAA Team

AAA League 2
LA's AAA Team
SF's AAA Team
etc.

You'll just have to rename your teams and change their locations after the leagues are created. They won't move later.

Following the structure in your example, if the major league team in Chi demoted from League 1 to League 2 you'd want the minor league team that was Chi's in AAA League 1 to remain in League 1? What happens to all the Chi minor league players, coaches, and manager? Do they all move to a new team in AAA League 2?
