Class A vs Class A (short season)?

Are these classifications equal or is short season slightly behind the other one?

Short Season A is below Normal A.

related question then -- does OOTP distinguish between High and Low A -- for teams with 2 A-ball teams? Or are they just treated as equivalent?

IIRC, they are seen as equal.

I wanted the NY-PA League to play inter-league games against the App. League so at the start of the next season I may switch the App League to a full season Class A League and if need be,set-up another Rookie League.

I THOUGHT both A-levls were the same but when I had my two backwards (they are listing backwards on the transaction drop-down lists), there was a clear mismatch as my Dunedin teams was crushing its league while my Lansing team was lagging. I switched the players and they were much better balanced.

Funny you mention this. I'm playing a league started in 13 and imported to 14, and from the moment I started it, the transactions dropdown shows Savannah and St. Lucie backwards for the Mets. But I use them the way they are in real-life -- St. Lucie is advanced A while Savannah is the lower of the two full-season A teams. Yet my younger, less developed guys do very well in terms of wins and losses at Savannah, while my St. Lucie team usually struggles to finish .500. So I'm seeing the opposite of what you saw.

I play a fictional but based on current MLB/MILB setup. In the league setup at the PCM modifiers, you'll notice a "slight" difference in the A Levels. I "think" the California and Carolina leagues are a teeny bit higher with the PCM's than at the Midwest and Sally League. Again, I think (game not on), that is the pecking order. Anyhow, that is how I place my players based on Hi and Low A. Then short A, Rookie, so on and so on.

If an MLB team already has a Class A team and you give them another fictional Class A team-seems like the fictional team always gets the better roster of players.

OOTP differentiates, high A teams have slightly higher PCMs which cause the AI to place better players in those leagues.
