contract questions.

Okay so I am currently trying to figure out how contracts work in this game. Specifically the lower levels. I see that they are like real life in that a minor league deal is a one year deal, but what about resigning them? Do you have to offer these guys deals or is it more that if they are not released that they automatically resign them?

There's a setting in League Setup, Rules called Minimum Service Years for Minor League FA. If that is set for No Minor League Free Agency, then the contracts are perpetual. Otherwise, they can leave the organization after the number of years of professional service time indicated in that setting. If you do not offer eligible minor leaguers a renewal, then they will leave.

A great time saver is the Action button on the page called Possible Free Agents off of your team's Front Office tab. It gives you the option to Offer All Minor League Free Agents Minor League Contract extensions. In my experience, nearly all of them will renew with no problem, but you may have some holdouts particularly guys with former major league experience.
