Once all of the players are deleted, you'll need to delete all of those leagues as well, and I'd suggest deleting all personnel at that point too.
Import your template for the Dec QS, re-adjust all of the independent college leagues to feed into the new MLB, and that should get you started.

Would it be possible to make a template of the college universe not tied to any league and import it into the quickstart?
