Just a quick thought here...
Could you start a historical game with the minors... Change names of teams to your fictional names, disable automatic evolution of the leagues and have your rookies import as free agents... Then release all players MLB and MILB to free agent pool, have a free agent draft or assign players to teams... Sound like this might work???
