You can also move the players off the teams you do not want in your organization.
Then you can associate those team with another organization. I do this when I play modern. It takes about 20 minutes, mainly because I go through all of the ML organizations to try to find one that does not have a team at that level or only has 5 or so minor league affiliates. Switching the minor league teams association is really quick and simple. Just make sure you move all of your players off the team you are changing.
