I don't think that's the case any more.
Technically, you could do a different number of divisions in each subleague in prior OOTP versions, it's just that when it got to the post-season the playoffs would be weird because the game had trouble figuring out which teams should be the playoff qualifiers.
Now that the game has customizable playoffs, this shouldn't be an issue as you can set up the playoff qualifiers for each subleague separately. So, for example, with the first subleague having four divisions and the second subleague three divisions, you can set the playoff qualifiers up for the first subleage to be just the four division winners, while the second subleague can be set up to have three division winners and one wild card qualifying.
So it should work all right.
