But I too am having trouble using the All-in-One Mod to make a new major league game with opening day 2013 rosters. When I tried, I ended up in draft mode. Also, I wasn't sure whether I had to change the default folders for logos and such. Is there a step-by-step guide somewhere of what to do?

After you download the All-in-One Mod and install you'll need to start a new quickstart 'Majors' and that'll get you the Opening Day rosters.
