I know this is a little late, but in the iNHL we all call into a Skype call and conduct the draft that way. We make picks through each GM's profile. To auto-pick, we click "next pick" from the commissioner's profile. Each GM gets roughly a minute to make a pick, and draft-day trades are allowed (but rare - GMs who choose to attend the draft tend to value their picks very highly.) The draft takes several hours but it really is quite fun.
