It's cool being able to start with a different playoff format in the custom games, but it would be awesome to change it during standard games as you alter the league over time.

Seconding this. I'd also be really cool if there was an option to customize the way relegation works in European leagues -- switching the format (from direct relegation to qualification, etc.) or closing it altogheter.
