Exactly. When you pinch hit for someone, they must stay in the lineup at that spot. If you pinch hit for the pitcher and leave him in taking over for the center fielder who was originally 3rd in the oder, the pitcher must come in and bat in the slot where the replaced batter was batting (in this case, 3rd.)
