If you run the program right now, it will overwrite the current players' names in your league, true.
If you wait until after the season, it will STILL overwrite the current players' names (assuming the origins are still the OOTP-created ones).
In other words, no matter when you run it, any player who gets a new origin will get a new name too.
EDIT: Note for davwms:
This is why the program needs an "Origins Only" option... so existing leagues don't get all scrambled up.
