If you just zip up the entire ".lg" folder (though almanac stuff can be excepted) at the end of each season before pushing that "Proceed to next season" button, then rename it like by the year to keep them straight, I believe you can do everything else just fine in the future.

The more I think about my problem, the more I'm wondering about it and how much I am correctly remembering. I was justing redoing a CatoBase, so I had all the csv & html files. Not needing to make those I turned off that option. Then I think I tried to just use that option near the end since I figured I would in the future. And I believe then I would get that immediate Error 53 that would shut things down. Does that happen to you?

See if this works. Under options/input set your league folder, the html folder to wherever you put your html files that OOTP makes and CatoBase needs, your data directory, and your website hard drive directory. Turn off the run exporter/copy HTML option. Find your old exporter5 folder, copy the .bat files into the CatoBase program folder, then edit the .bat files to have the correct filenames for the .exe files in the CatoBase folder, make sure the .lg folder is right and make the output folder the same as the data directory you set in the CatoBase options. Run those exporters then, make sure the csv files got there to that data folder, and copy the html files you need (league, lnews, ltrans) into that data folder also. Finally run CatoBase. I believe that is essentially what I did that worked after I got that error.
