It's more the timing you need to watch; which version predates which.

Because the mod versions incorporate the conventional DB IDs but not vice-versa, if the original version predates the modded one, it will enter the game and then the modded version will come in via the 99 or 89 version, giving you two.

However, if the modded version is already in the game, then - as far as I have seen so far - the non-modded version is skipped because the game sees the conventional ID in the editor of the modded version.
