There is an option when creating your historical league that will include the historical minor leagues. It has at least some of the leagues dating back as far as 1901 and pretty much all of them as you get closer to modern times (once they were affiliated).
There is also an option for "fictional minor leagues", which it sounds like you might have checked.
Yes, the minor league stats (well, they use major league equivalences) are included in the ratings if you are using that database. If you are using fictional minor leagues then only the major league stats are used when creating the ratings.
The thresholds are at-bats, not plate appearances.
