Can you provide some screenshots? I think I know what may be going on, but I'd like to see some visuals before I make a more detailed reply.
Right now, my initial answer is that relegation is based on win-loss record, and regardless of if a team finished last in their division, if they have a better record than a team that finishes third in their division that doesn't make the playoffs, then they have a better chance to avoid relegation. It's just purely based on win-loss with regards to relegation.
