I see a similar issue when I do a default historical season import to create a league. I'm not positive it's the same as yours.
When creating a league using all default settings, but having import complete history selected, players who didn't play in the minor leagues during the import year, have no career minor league stats. Neither in their game stats, or on the real life stats tab.
