Hmmmm... Despite what you said above, I'd guess you might have navigated to the "historical_minor_database.odb" and you should have navigated to the "historical_database.odb.odb" and toggled the switch on to also query the minor league database.
If you went to "historical_minor_database.odb" that database is exclusively his minor league stats.
I just tried to import Halladay from the historical_database.odb.odb with the toggle on as described and he came out fine - MLB and Minor League stats in his Real Stats tab. Describe in more detail the steps undertaken before you import.
