The first thing you need to do is look at your players and see what the HIGHEST player ID is. Next turn off "re-use player ID's in GAME SETTINGS". The go ahead and add a partner league. Then, go to your player list and FILTER PLAYER ID > your highest PLAYER ID from above. Select ALL players and delete them. Not sure if you want/need to do the same for coaches and such but I just left those alone.
I've done this for adding partner leagues and other independent leagues for modern day and historic.
