I started testing this earlier in the day as soon as I saw David Watts' post... This part went as expected...

By turning off historical minor leagues it doesn't change the relationship between the majors and their affiliates. Rather, the relationships stay the same. IOW, the Dodgers still have OKC and their PCL affiliate, Great Lakes in the Midwest League, and so forth... The players appeared to stay with their organizations. Although in my test, where I had historical txns enabled, a bunch of minor leaguers - those who did not appear IRL in the 2020 majors - were inactivated for the year...

Also, for the first day of the 2019-2020 (Nov 2019) offseason, pro rookies are imported to the game. I don't know where they were imported to. Presumably to their actual historical teams.

At any rate, with so many players inactivated I doubt I can test this any further. One thing that's clear to me, though, is that it would take a pretty deep and comprehensive test to be sure everything is covered. But it seems like it would work.
