A broad question. The main purpose for me of daily lineups is to prevent the AI from freelancing too much. Unfortunately, you can only set them a week ahead, so it's laborious to keep up with a season. (You can set depth charts to dictate player use.). I typically set up lineups for my minor league teams, to make sure the prospects get playing time and at the proper position. I also set rotations, to make sure the SP I want to develop get regular innings.
One caution would be the three related settings that ask about: [1] subs (player fatigue), [2] changing the default lineup if the opposing SP turns out to be a different hand, and [3] whether the AI can depart from the rotation if the scheduled SP is tired. The last [3] should not happen, if you have durable (Stamina) SP and a proper rotation. Nevertheless, you need to allow this, in case your SP comes up tired, at least to prevent injury. I honestly never understood the impact of the "change default lineup" setting [2], so I don't use that. And I reluctantly allow the AI to sub for tired players [1], after a disastrous season where regulars, for some reason, got to 0% and (because I did not toggle subs on) kept playing at a low level, until they got injured. Even durable players need that occasional day off. The AI seems to manage this okay.
If you're like me, you will scratch your head at who the AI is starting, and how the lineups are set up. If you're also a bit of a micromanager (like me), you will want to change these lineups, just to make a team competitive. I frequently will go in and change lineups (and set up Daily Lineups) after playing a team, and realizing they could do better (after our series is done). Kind of a house rule.
You can in setup choose between sabremetric and traditional lineups. I have not done enough testing to predict how this would influence the AI. Sabremetric seems to rely (way too) heavily on OBP, disregarding speed, disregarding slugging, so you will get some Kyle Schwarber leading off scenarios, if that is your cup of tea. Not mine.
