EDIT: I'm rereading this and I think that you have rookies going to their historical MLB debut teams. The choice of how rookies come in is on Step 2 of the Historic Game Wizard now and defaults to rookies to their appropriate team. Since you have started the game already, go to League Settings>>Rules, and then look halfway down on the right-had side to see if the Amateur Draft is turned on.

I had amateur draft enabled and historical rookies enabled (but not to their original teams, so they should just go into a draft pool). Did it in OOTP 24 just fine, but imported into 25 and did not work. Just a blank database. I did not manually import- in the past versions it just loads them in automatically (i.e., it will load that year's draft class if I don't have "import to original teams" checked).
