Baseball was segregated at an organizational level due to societal factors and a collusion by the owners (presumably). It had absolutely zero to do with the rules of the game.
Just like wildcard teams are also not traditional, but their existence does not reflect a change in the rules of the game.
The Designated Hitter is a rule change. A runner starting at 2nd in extra-innings is a change. The ability to "steal first" is a change. Double-header games restricted to 7 innings is a change.
From the perspective of the National League, all of those rule changes have been implemented in the last few years.
