It's rather simple.....OOTP did not have a license agreement with *** like they do with MLB, so *** came to them and said they cannot include any of their property in the game without an agreement, so unless they can come to an agreement on this, OOTP has to remove it from the game or they could face legal action.
And if you look at the product page, they only mention they are fully licensed by MLB and KBO, no other mentions of other leagues....so technically this is just a bonus they include. I remember when the game came with all fictional teams and players and we had to wait for roster sets to be released by users, be happy they have licenses for two of the bigger leagues, and you can add Japan back with a couple clicks or just import the mods that will be available.
