I think this can be done, but you'd need to edit the csv files that drive the annual structural changes to all leagues (and perhaps other files will need editing). For the first year creation/import, you would be bound by the OOTP structure for both majors and minors. However, once you progress beyond your first season, the csv files drive structure. I am 100% certain on this for minors, and somewhat sure on majors.
That's not to say there wouldn't be other challenges, but I
think it can be done...

You might run into some issues here. I am not an expert on Negro Leaguers & how they perform in OOTP, but it seems that many who play with Negro Leaguers are not happy with how they (under?) perform in a Major League environment. So I would suggest getting some feedback from those gamers before undertaking changes to the game's files...
