The way I deal with this is that I go to a team's home screen, select a stadium I want to get rid of, erase the name, then go back and select the stadium that I want for the team. When I go back to the stadium list, the stadium I want to delete is now represented by a blank space at the top. Then I save the game and quit OOTP. When I open the game again and return to the league, the blank space and the unwanted stadium are both gone from my stadium list. (Loading a new league might also work, but I don't remember if I've tried it that way.)
It would be nice if there was an easier way to do this, but I've found that this approach works for me.
