I think you can also set an age limit for the league if you just want to hard prevent it, but I haven't done that before. That might be better since you have a game where you already have overdeveloped youngsters.

If he's playing historical, this is unlikely a development issue since typically historical doesn't use development (unless it's specifically set up to do so).
It's just likely that some young guys who are future MLB players had such good milb stats that they get overly good ratings a bit too soon. This is almost impossible to get perfect in the historical minors since there is such a wide range of statistical result at so many different levels, and sometime a guy who hit .380 at AA is just going to get better ratings than a guy who hit .180 in MLB.
One thing that can potentially help smooth this out a bit is to set the ai settings to use stats a bit more than the ratings.
Age limits in MLB could also help as well, but those could also block some guys who actually debuted as teens, so it's kind of a question of which is the least bad option for your personal play style.
