Here's an example of the exact same image being imported into the Primary and Secondary spots and they look different. There's like a gray grid on the Primary logo that seems to be only visible on white colors, but the blue is slightly darker, too.

Trying to hopefully help out any narrow this down, I thought the issue I'm having my be something related to a few things (bolding things below not as to shout them angrily but more as a TL;DR version):
The Background/Skin: It appears that the logo pattern on the first logo was like 20% transparent. The pattern coming through on the image appeared to be the pattern from the upper left of the default OOTP Dark Skin (which is where the primary logo mainly shows in the game.
Changing the skin/background did not help.
The Folder Location of the Images: Each of my logos are saved to a folder on my Desktop (outside of the game folder).
Changing folder location to something inside the OOTP or Logos folder did not help.
Image Size: Most of the logos I'm dealing with are around the 900x900 dimension. Shrinking them down to 300x300 seemed to help in the area of the game where you change your team's logos (logo on the right). However, now I'm seeing a different pattern, more grid like showing through the logos on the team home screen (logo on the left). It looks like the grid pattern is also part of the ootp skin, you can see it around the league name and all throughout the middle and right side of the background. So it appears the the skin somehow becoming part of the logos?
