I believe—and maybe one of the developers can confirm or correct this—that the frequency of ground balls is determined by the League Totals Modifiers. So you can have one league in which all the pitchers are XFB and another league with all XGBs, and if the ground ball modifier is the same in both leagues, you’re going to get about the same number of ground balls in both leagues.
In any event, this was six pitching staffs that were exactly the same. Whether they tended towards giving up grounders or fly balls the tendency wasn’t going to impact one team more than any other team.
As for the run differentials, they varied from year to year, as you would expect. I only eyeballed it, but the team with the “bad” second baseman didn’t seem to give up significantly more runs than the other teams, on average. I’m not sure what run differential would have to do with this issue.

I eluded to this above, but my run differentials (and overall D) starting him at 2B have been pretty darn good.
