Yes, you can, if you like. The Chrysanthemum Throne is what Japan calls its imperial throne, with its current head Emperor Naruhito, as you may already know quite well by now. Perhaps something like the Imperial seal along with the Imperial Regalia might be good for use in the overall league's logo(s), or in at least one of them, I think.
By the way, both major leagues in this current test game have Triple A-level minor leagues. And I'm thinking about adding Double A-level minor leagues before the 1914 season begins in this test game, so that more players have places to play here. For there are a lot of free agents and/or players in each team's organizations so far.
So far, the Japanese Baseball League has the Premier League as its top-level minor league, while the Chrysanthemum Throne Baseball League has the Bakufu Baseball Organization in a corresponding ranking for it. The Premier League has as its two subleagues the Sea League and the Land League, while the BBO has the Minamoto Clan and the Ashikaga Clan as its two subleagues at present.
The Japanese Baseball League has the Central League and the Pacific League as its two subleagues, and no special work is needed for either of those leagues at this time. The Chrysanthemum Throne Baseball League started in 1910 in this test game, but will begin in 1901, if and when I include it in the quickstart I'm still hoping to get done with eventually, hopefully sooner than later. Its two subleagues are the Tokugawa League and the Meiji League. You saw my request in the Retro thread, and you may repost it verbatim or nearly verbatim, if you like and if you think it appropriate enough, et cetera. The circumstances of the request won't change in any case, I believe, unless others are willing to make edits if needed and all, of course.
