Most veteran players of OOTP don't pay any attention to the season score, largely because it is meaningless for purposes of analysis and review.
I don't know the specific answer to your issue, but it is a problem you can safely ignore. I'm sometimes curious as to why I rack up 1200+ scores on some seasons and under 1000 on seasons where I think I did a better job.
