Do I have that right? In other words, when a batter gets a hit, are his subsequent base running decisions never up to me? I having trouble thinking of a counter example, but I haven't really been paying attention.

If you have control over base running, you will be given the decision to advance the lead running only. The decision happens when the play will be close one way or another. You will not get decisions for standard advancement that require no close calls.
