He shoud have been added to the Kansas City Royals system during th eoffseason. If he is not, and you have real minors enabled per above... then the issue is beyond me.

If you didn't have real Minors enabled... you should have seen players in DFA on day one of the offseason as previousl described. In that case search for ...

He should have been one of the Yankkes offseason DFA players. Search for him in game if he is not in your organization. If he is in the league, but not in your organization, his transaction history on his player profile should tell you what happened.
I have both of those two options checked, and I definitely have duplicates of all the minor league teams. Every organization has minor league duplicates. The teams at the lower levels are not filled at all. The AAA and AA teams and their duplicates are both filled.

Gene Acevedo is not in KCR system, but Brad Arnsberg is in the Yankees organization. In fact, he was in the org all of 1985 season.

Something is definitely wrong.
