Yikes! This is what I found out...
So, in real life, in 2017 The Mariners are supposed to have Arkansas for their AA team. Jackson & Mobile do not belong to Seattle in 2017.
The Mariners didn't own Arkansas AA in 2016, the LA Angels owned Arkansas in 2016.
In 2016 Seattle's AA affiliate was Jackson, but in 2017 Jackson belongs to the Arizona Diamondbacks.
And for 2017 the Los Angeles Angels has Mobile as their AA affiliate.

Honestly, I think everything was exactly as it was supposed to be and you shouldn't have made any changes whatsoever. I could be wrong, but re-reading your original post...I think everything was set up properly. You just lost 2 clubs and gained 1.
It can be confusing when minor league teams go from one MLB club to another. When I first started playing OOTP 7 months ago, the same thing happened to me, without any notification one of my farm clubs was just gone... POOF! The way that I look at it now is that my New York Yankees organization owns the players and we rent the team name & location for our use, which we fill up with our young players. I'm not claiming that's how it is legally, but it helps me remember that any of my minor league clubs can be moved to a new location with a new team name, or they could just be taken away from me and I don't get anything to fill that void.
