That percentage chance isn't the chance of rain, it's the chance of a rainout (or, more accurately, the chance that a game will be cancelled because of weather). Secondly, the rainout percentages are based on current conditions. MLB games are rarely cancelled on account of weather these days. 1% or 2% may be a little on the low side, but cancelling 2% of a team's games during a season means 3 or 4 games, which seems about right.
