I didn't change any settings at all, I just used the feeder league wizard which created 2 college and 4 HS leagues. Should I have done anything differently?
Also, I know how to delete the feeder leagues, but I don't see a way to delete the leagues and players at the same time, so they do not flood into FA. Is there not a way to do that, if I wanted to disable the feeder leagues going forward?

This is a tough one that I've begun to notice as well. I'm trying to simulate a small Canadian JuCo college league alongside the original draft classes and get about 20-30 draft picks per year out of pool of 80 being devoted specifically to the newly-generated fictional players.
Most draftees, as you note, have ridiculous raw power - think Blaze Jordan levels - almost immediately upon creation. Their BABIP and K rates are often the only thing holding them back from being immediate impact talents in the MiLB system.
I've tweaked the settings twice now and will report back at the end of next season as I inspect the newest crop of freshmen.
Just know you're not alone in noticing this. As for your dilemma, I'd start a new save and leave the feeders be for the time being if you're opposed to having hordes of steroid-like 17,18 year olds fill your draft boards.
