you shouldn't think of 40 players at your lowest level as piling up.
you likley need more rounds with a 2nd rookie league or adding doubles/triple teams to any 1 organization. (although, if you only do this to your team or possibly 2-3-ish, you don't have to change anything like this as the numbers should work out fine still.)
40 players on a rookie league team is a solid number.
even if you have multiple rookie leages, the 'lowest', as however it is determined internally, will always pool the extra players. even then, you want 35-40 on your 'lowest' rookie league.
if you have any custome rules re-assess those too.. .do not create bottlenecks just to even out the numbers.
you can do some subtle things to 'push' players up or cause them to be released. e.g. a 3 or 4 year limit in rookie league, or maybe age based -- i'd recommend not being too strict on either or you cause more problems than you solve.
but an age limit of ~23 is surely safe, maybe coinciding with a 3 year limit. that way the 18 year olds have time, and the college kids get at least 1 year there, if they are of the lower rated type.
this may push some players up the ladder or cause them to be released if they look hopeless -- or, if oyu don't delegate that, you make those choices.
the only way you'll get exactly what you want to see in the minors in this regard is to micromanage it yourself.
one other note about 40 at lowest level -- you need that many. often times 12 are 1b or some other redundancy.... most "SP" from a draft are not SP and never can be SP. they have 2 pitches or 0/200 move or control.. take a pick (throw in low stamina, but even some lower stam guys can make it and succeed at ml-level).
