And your %'s seem completely off. It is far from the default. The default is like 54% Dominican Republic, 29% Venezuela Mexico about 3.3% and a handful of South American and Central American Countries under 2%.
Click on functions and then "reset to modern major league default"

Oops! I should have clarified -- I modified the defaults as part of my tests to fix this issue. I did reset it back to defaults now, though the issues were happening before the modifications. The note on Puerto Rico is interesting -- I didn't realize I had it set for amateur draft, as well. I'll see if that clears it up.
To answer other questions:
- I did already disable international FA/scouting discoveries on all other major leagues
- This problem ends up being significant because of the high baseball quality of the US. The top players and prospects in the game end up coming as US-based scouting discoveries and international FA signings
