The Promotion-Relegation options are part of the main League Settings. I don't know of any reason you wouldn't be able to turn them on later in an established league. It isn't really any different than turning the DH on later or something along those lines. You just need to make sure that you have 2 leagues. I would also make sure you have League Reputations set as well.
