Normally the FTP data has nothing to do with removing/adding GM´s. The only way I can see that happen if you somehow deleted your accountsdata_commish.dat file from the settings folder (in that case it would create a new, blank version).
We would also highly recommend to disable minor league control in Online Leagues (at least for now), it should make life for the Commish easier.
