OK, thanks to the comments here I figured it out.
As I've mentioned in other threads, I'm transitioning a human league from another game. When I inputted rosters I put in our league's service time. I then turned off development and simmed until I got to 2018-19 offseason. I then wiped out history.
Major League and 40-Man time is available in days in the export. I was able to set this properly. Pro years is tracked in years in the export. The days for a season are not available in the export. The game updates the pro years on January 1st as No One said (and I just simmed to confirm), so all my minor leaguers were getting an extra year of service added.
I can fix this with another export/fix/import.
Of course, the game still has the pre-2006 rules in place so I'm going to have to handle the Rule 5 process offline if I want the current rules for my league.
