All the titular players are 100% rested so I see no reason why the AI insist of putting some players that are batting like .100 instead of the titulars.
I usually just correct this before every game. But is there a setting I can change somewhere to avoid this?

To have complete control make sure you are in the Commissioner Mode, select "Team Home Screen", then select "Settings", beside Roster AI place a check mark in the box "Prevent any AI roster changes". You can then exit Commissioner mode.
You will need to change your lineups yourself when players get tired.
