It is really easy to make typos in your text file. I tried to copy the player IDs from baseball reference instead of typing them in. I would create a file for each team ie) red sox_import.txt. I would verify that the players imported in-game. If a player did not import, double check the offending line. I also made a temporary file that I could use to import a player or two who did not import originally. I don't remember if you re-import the original file again if you will have duplicates. Once you successfully import a player copy and paste the line to your original text file. I only imported MLB players so I did not deal with using different databases. You will need to import the players again if you are using a different source database. As far as I know you can import players that did not exist on a DB and nothing will happen. For example a MLB player will not import from a DB that has Japan League players. So you can have Sadaharu Oh in a text file that includes Negro League or MLB players. You don't need to create multiple text files for one team. AFAIK.
If you are creating minor leagues at the same time, they can all use the same text file. For example:

posadjo01, 2003,swb
dickebi01, 1937,nyy

This will import Jorge Posada to Scranton-Wilkes Barre and Bill Dickey to the NY Yankees. SWB is the abbreviation found on the league & teams settings page.
