I've never tried it, but if you look into the game settings\players & FaceGen page there's a "reset all teams logos" option under Team picture functions.
It might help you if you've got all the new logos you need.
of course, do a backup before hand.
Perhaps you also need to copy the new logos in the data\logos folder to solve this issue.
