They are independent leagues that feed into it.
The set up is as follows

AAA

SA
R
NCAA (feeds MLB)
jNCAA (feeds MLB) (2 year)
Alpha HS (feeds MLB)
Beta HS (feeds jNCAA)
Omega HS (feeds NCAA)
