Just a quick update to this problem. After further testing it's clear that when you combine a situation when you have multiple leagues that have access to your FA pool (in my case 14 leagues, over 150 teams) and have a large FA pool (1000-3000) it considerably slows down processing team whether you are in off season or regular season. However here are some workarounds that may or may not work for you.

1. I turned off minor league free agency. This cuts down on the player list a lot. I figure arbitration and the rule 5 draft will help will still give young players a chance to move teams.

1. turned off "allow FA from other leagues" in my lesser leagues during the offseason. I still allow my two major leagues full access to the FA pool but during the offseason I only allow my lesser intl and indy leagues access to their own FAs and this helps a lot. I then turn it back on in March when the intl leagues start playing and in April for the Indys when they start. Yes it cuts down on interleague movement but I figure in real life intl players will either sign with their own league or go to the majors first and then finally go to another country as a last option. Plus allowing Indies until the very last to sign FAs mimics the last dibs of these type of leagues.

2. Doing this helps a lot but I still end up with a few hundred FAs more than I want (usually Americans since I have a college feeder) so after about a 1 week after my major league draft and allow the Indies a chance to sign players, I'll delete a few hundred low rated players to get my overall FA pool down to around 300 which seems to be the sweet spot for my universe. That allows me to have 1 week sim times of around 3 minutes which is what I want.
