Some of this may depend if you are running with relative ratings on. We periodically calculate league averages, so if the averages have changed, then you may see players' values change as well (ie. if the league average HR used to be 100 on a 1-200 scale, and after recalculating it's now at 80, then everyone's relative HR ratings would rise).
That would be unrelated to the fielding/position issues you mention, as those ratings are not adjusted with the relative ratings, but I would expect that would be the most likely cause of the other ratings shifting drastically mid-season.
