Is there a hierarchy among these teams? For example should the Appalachian team have a higher caliber of player than the Gulf Coast or Dominican? I'm trying to play as GM only so I don't really want to designate this to my assistant as then I wouldn't have much to do. Definitely out of my comfort zone of GM & Manager of a fictional team here...

Yes, the Appalachian & Pioneer leagues are the highest tier of rookie leagues. Then the Gulf Coast and Arizona leagues. The foreign rookie leagues usually have the youngest players and are the bottom tier of the minor leagues.
Under League Settings/Players you'll see player creation modifiers. If two leagues are at the same level, the AI will prioritize them based on which one has the higher modifiers. That's why the AI knows that the Carolina Mudcats are in a higher league than the Rome Braves, for example.
