Literally the only problem I had was in the preseason - which started correct - I expanded my roster for spring training, played it etc.
When it was time for regular season it said the Astros roster was inaccurate (they had 60 players) - since it was CPU controlled I couldnt change it. At that point I changed the setting to Spring Training Roster down to 40. I then proceeded forwarded and the regular season started as normal. All star game started as normal.
Trust me I looked all this up as I was so encompassed in it. Now my playoffs wont start for some reason.

This is tuff to figure out - changing roster sizes should not affect the schedule.
(Just as an aside, when an AI Team has roster problems like that, try using the "Ask AI Manager to setup entire team" option. This should fix the too many players.)
Did you report this in the bug report thread and upload a copy of your league file for the developers to look at.
Beginning to sound to me like the file got corrupted somewhere along the line.
Do you have any backups? Can you go back to the beginning of pre-season for season 3, then in league setup generate or load a new schedule before continuing.
